Identifying Dysregulated Genes Induced by Kaposi’s Sarcoma-associated Herpesvirus (KSHV)
Authors: Donald Alcendor, Susan Knobel.
Large-scale gene expression profiling methods afford researchers the opportunity to identify genes whose expression patterns are altered during specific biological processes. Gene expression profiling incorporates high-throughput technologies such as microarrays and RNA sequencing that enable the comprehensive analysis of global transcriptional changes within a given cell type under different experimental conditions. Using this method one can catalog differences in gene expression at the mRNA level and compare them to genomic DNA sequence patterns across diverse organisms. This particularly compelling application seeks to identify early and late life-cycle events, pre-collection conditions, detection of low-abundance transcripts, RNA stability measurements for both coding RNAs and non-coding regulatory RNAs, and drug treatments under various experimental conditions where drugs pertaining specifically to viral latency reactivation would ultimately translate into effective therapies in treating patients harboring persistent viral infections. In this context we discuss seven classes of lytic genes that are profoundly up-regulated during the complete viral replication cycle; at random sites throughout the cellular chromosomes; localizing into primate genomes a heterologous promoter-driven marker construct that transcribes inappropriately activated cellular survival and angiogenesis factor protein of Kaposi’s sarcoma-associated herpesvirus (KSHV) origin.
